I subscribe to the theory that, aside from direct sequels, they don't go together at all. There is too little connection and too many loopholes, in my opinion, for it to be some long lineage. Even Miyamoto has made conflicting conflicts on the timeline.
If I did subscribe to an actual timeline theory, however, I'd go with the split timeline theory, but based on in-game evidence, not aesthetic.

I honestly don't know all that much about the Zelda timeline, but I DO intend on researching it at some point. Also, there's a book called "The Legend of Zelda and Philosophy" (which is amazing, by the way; I suggest giving it a read), and it touches upon the theory for a chapter or so. =o

I've spent quite some time researching the subject, which includes hearing many interesting (and many bunk) theories. But honestly, none make sense under scrutiny. o_ob

OoT is generally regarded as the first. I agree with the split timeline theory. It has been pretty much confirmed. I couldn't find it in me to write one out myself. So I found one I agree with.
..............WW/PH -- ST -- MC -- FS/FSA -- LoZ/AoL ............./ SS -- OoT .............\ ..............MM -- TP -- Alttp/OoX/LA
Those not familiar with Zelda shortcuts. OoT - Ocarina of Time SS - Skyward Sword WW - Wind Waker PH - Phantom Hourglass ST - Spirit Tracks MC - Minish Cap FS/A - Four Swords/Four Swords Adventure LoZ - Original Zelda AoL - Adventure of Link (not America OnLine XD) MM - Majora's Mask TP - Twilight Princess (or toilet paper i suppose) AlttP - A link to the Past OoX - Oracle of Ages/Seasons. They take place back to back, so they are interchangeable, easier to just put X LA - Link's Awakening
I know most may know these, but just in case. Better to explain instead of getting all WHATS THAT? replies
ALSO: CDi games, Crossbow Training, Tingle Games - to me or pretty much anyone else, are non-canon. Meaning they don't really have any main story elements to worry about. If needed I will elaborate another time. For it is late.

However, there are things referenced in TP that were from WW, as well as the whole Tingle Tuner stuff. That means that it would have to be on that same timeline.

To Bushy: Several things are referenced throughout most games. That does not necessarily mean they are on the same line.

SPOILER ALERT! I still don't get how Legend of zelda and adventure of Link can take place last!? After PH and ST most everyone assumes there is a New Hyrule. Where the stories of FS/FSA and Minish Cap can go as "the beginning" of this new era. And because everything is new, the land and such, LoZ can go there. It has no links to prior games, only to AoL, which is a direct sequel. It gets a little complicated.
